Yeah Team Colonel is the canon one.
Basically BN6 has Colonel as the major plot points and character, but he only shows up for like one 2 second scene in Team Protoman, whereas you're with him all game in Team Colonel and BN6 assumes you played Colonel.
So if you play Team Protoman and move on to 6, suddenly it's like "wait who the fuck is this guy and why is he so important?"

Battle Network following Pokemon was a disaster for the fucking series
They genuinely fucked up and could've been more popular and accessible if they stuck to one version for 4-6
And don't even get me started on Starforce's THREE VERSIONS

Actually, as I look at the chip selection, the Sword chips are dicks. Standard swords, blades, and CustSwrd are the only choices for S code. VarSword which doesn't match at all. And then Slasher and AntiSwrd which Protosoul can barely use besides transformation fodder. BN5 had the decency to add the Moonblades and Katana chips besides DarkSword. Maybe I should revisit 5

The BN that decided to really try something different in it's pacing. Depending on how you feel about tournament arcs you'll either love it or you'll hate it, but its definitely nowhere near as bad as any 3fag tries make it out to be.

Man, BN5 makes me so upset in so many ways.
Liberation missions were cool until they introduced traps and then they became a massive chore.
Souls were cool but underpowered, dark souls were always objectively superior.
Playing as other navis was a great concept, but they're all shitty versions of megaman that rely entirely on your folder and their buster attacks were weak and take forever to charge.
Then the v2 and v3 viruses were locked behind postgame and have MASSVIE HP bloat on top of every virus having an invincibility phase.
It's such a mixed game for me.

Nah the souls were fine, the issue comes from the chip selection being rather weak unless you really search for specific stuff, the only ones that could be considered underpowered are Meddy, Number and Shadow's but those are more like utility souls than offensive ones.
