I gave up caring about this series' lore a long time ago. It's best to just enjoy each game on its own in its own context.

So let try to get Adamska story straigh
During Operation Snake Eater he mets John, an amazed by his skills as a Soldier
maybe later he learns the truth about why the Boss did what she did, or maybe he already know it all along
During PW he fucks off to do what the fuck ever he is doing nobody knows
After the attack on Motherbase he teams up with Big Boss because he wants to accomplish the Boss idea of a world but the Patriots already formed and taken control of the world
They know Zero is their biggest treat so they do the switcheroo with Medic to fool him and he does his magic psyco hypno shit on him
He sticks around with the DDs to make sure nothing slips up and Venom stays in character.
When everything looks like going right he fucks off to meet up with BB but he doesnt stay by his side he works fromt he shadow trying to come up with a way to get rid of the Patriots
Snake then kills Venom and later "Kills" BB in Zanzibart
BBs body is taken away by the Patriots.
He needs to get his body back so he Joins up wth Liquid and the whole Shadow Moses incident happens.
It fails miserably and he loses his hand.
He then goes on to pretend Liqiuds superior Genes has taken over his body.
Teams up with Solidus and they try to have New Metal Gears make to battle the Patriots at Big Shell. But the Patriots knew this all along and they played him for a fool.
THEN many years later he finds a way to finally take control over the nanomachines that the patriots implanted in every single soldier thanks to Naomi
BUT he's only PRETENDING to take over the GW so the Patriots can manipulate Snake and co to stop liquid because he's plan is to make sure Sneak and his Team destroy GW tricking the Patriots into thinking they will come after him.
Then GW is destroyed and he's happy because the World is now Free from their control.

Ghost Babel was great. If you compare the writing to Ghost Babel and MGS1/2 you'll realize that Fukushima wrote those first two games. People completely ignored that Kojima didn't create Metal Gear. He was literally called in midway through development to help the other guys finish. Unironically Kojima:
- MGS1 was great, good usage of his role.
- MGS2 was okay but still a rehash. Wish the possession shit was real instead of what we got later.
- MGS3 was a pleasant surprise, but this is where they give him way too much importance, even beyond the previous game.
