When Link comes back in time at the end of the game it is presumed he has the Triforce of Courage which means Zelda's fears about Ganondorf invading the Sacred Realm is now backed with logic and facts and they execute Dorf before he can do anything, thus creating two timelines (Majora's Mask and Wind Waker forks respectively)

Ocarina of Time ends with Adult Zelda sending Adult Link back to his original time, before Ganondorf took power. The Hyrule that Adult Link saved from Ganon rebuilds over time but has no Link adjacent hero to replace him, at some point the seal that held Ganon breaks and The Wind Waker events happen which flood Hyrule. The best possible sages of their era execute Ganondorf during his trial, but they failed because he has the Triforce of Power. The sages are frightened so they dump Ganondorf in the Twilight Realm. This is literally told in a cutscene in Twilight Princess. Ganondorf is cut off from Hyrule and pretends to be this omnipotent God which Zant in Twilight Princess worships. Ocarina of Time/Majora's Mask Link is revealed to have been the Twilight Princess golden wolf in the TP manga and Hyrule Historia.

Some people headcanon Ocarina of Time Link knocked up Malon and that's why TP Link is a ranching community that vaguely seems familiar to the Deku Tree forest, because that's the way OoT Link grew up so he built the Ordon Village with Malon long ago.

Some Zelda games are hard connected to most of the rest of the series. ALTTP (world reused in ALBW) depicts OOT in its backstory, OOT leads to MM and TP in Child timeline and WW to PH to ST in its Adult timeline, and of course SS is the start of it all.

Then you have Zelda games that are only connected to each other, like 1 and 2, or BOTW and TOTK, or the Oracle games ending in an allusion to LA. Then there's the Four Swords games which didn't seem to be made with any bigger story in mind at all, and MC which connects to nothing.

The latter groups do not need to fit in some grand way to the former group. Some of them simply aren't connected. Trying to fit ALL of them together is what creates the unsolvable timeline fuckery paradox.

Ganon would have still killed the King and eventually found Zelda. He may not have been able to get to the Triforce of Power without Link's help. But after learning this, Ganon could have easily manipulated Link into doing it.

The bad writing in Ocarina is how Ganon lets Link run all around Hyrule getting more powerful. When he could suck him and the Master Sword into a void at any time. It's implied he doesn't do this because Link has the Triforce of Courage or the Master Sword protects him in some way. But both of these come from observation of other games. Which Miyamoto and the others were still debating about when Ocarina was being developed. So it wasn't addressed in that game.

If Ganon knew Link had the Triforce of Courage, he should have just warped right to him and captured him as soon as he woke up in the Temple of Time, when he was still weak and didn't even understand what had happened. It's literally right next door to his castle. Instead, he lets Link run around, find lots of items and get lots of hearts (stronger). This is obviously done for gameplay purposes. But it wouldn't have taken much work to justify it in the plot.

Now, if Ganon didn't know Link had the Triforce of Courage, then he should have still shown up and killed him instantly. It's logical to think that Ganon suspected he had it. Or that letting him run around would allow Link to eventually find it. But none of that is shown in the plot. The Triforce of Courage basically just shows up in the final confrontation. And Ganon just knows Link has it, which leads the viewer to assume he always knew. But then we circle back to how Ganon should have just been monitoring the Temple of Time and captured Link the second the barrier came down.

Everything else about the story is explained pretty well. It's just this one part.

The question is when exactly did Ganondorf find out that Link was back from the Sacred Realm? He knew Link was there, but he couldn't have known how long Link would be sealed away, so the best way he could find out that Link has returned is when he starts getting reports of some asshole in a green tunic going into dungeons and fucking his minions up again. And keep in mind that Link not only is traveling all over Hyrule, he also learns those warp songs one by one, allowing him to go from one side of the kingdom to the other in an instant. How do we know that's not the real reason Sheik teaches him those songs, to make it harder for Ganondorf to catch him?

At the end, after the unceremonious erasure of Majora's Mask from history to retcon it into only having 3 real witnesses, the skull kid and the two fairies, all that is known is that he regrets leaving a legacy so much, he becomes undead. We are forced to assume the Link bloodline is only continued through indirect descendance.

You can use basic logic to deduce who TP Link's most likely maternal ancestor is. He has no apparent ties to the royal family, which rules Zelda out. He has no apparent Gerudo or Zora ancestry, ruling Nabooru and Ruto out. Especially Ruto, since TP Link needs Zora Armor to breathe underwater, which wouldn't be necessary if OOT Link had fertilized Ruto's caviar. The Kokiri are eternal children, meaning they're eternally prepubescent, and they're probably spawned from the Great Deku Tree or something, so that rules Saria out. I don't know how old that version of Impa is, but she looks kinda old, and might be post-menopausal, I don't know enough about Sheikah biology to be certain. That just leaves Malon, who shares an affinity for agricultural pursuits with TP Link, and incidentally, that singing in the Hyrule Field night theme sounds an awful lot like her.

i hope they learned their lesson to not make the next open world zelda too big and empty. it be nice to revisit past hyrules

It's a good theory. The problem is, we also know Ganon can warp around. He can trap people in Crystals (like he does Zelda). And he apparently has some power to teleport his own minion into "the space between dimensions." These kinds of powers make it seem like he should be able to teleport to wherever Link is. Or at least trap him, like he did Zelda. He does share that he could have done it to Zelda at any time. So why not Link?

This leads me to think either 1) He's letting him run around thinking he'll find the Triforce of Courage or 2) He can't do these things to Link because of protection from the Triforce or Master Sword. But both those explanations have the problems I laid out before.

And of course, the real explanation is, they needed to let the player run around. So don't got to explain shit. Like I said, everything else has a sufficient explanation. They just ignore this one thing for some reason.

Ganon was talking down to Link for the entire game, he didn't feel threatened at all. Link killed his phantom and he didn't really care, not to mention his other monsters. He (correctly) assumed that Zelda would reveal herself by letting Link run around. He only thought he was underestimating the Triforce of Courage and not Link himself. He was surprised when Link beat him.

Keep in mind that for Ganon it was only ever about reuniting the Triforce so he could claim the whole thing. Why didn't he capture Link at the same time as Zelda? It wouldn't have made for a very good game, now would it?

If your next line is "he could have found someone to pick it up for him", that is possible assuming anyone else was able to but at this point it's really just splitting hairs. It was destiny, okay? It was all destined to happen the way it did, everything up until the final battle. All of the games before OOT are in the timeline where Link loses the final battle, so Ganondorf was fated to become Ganon, claim the entire Triforce, and be sealed in the Dark World, setting the stage for ALTTP, and OOT is basically the player giving destiny the finger through Link, by making a better outcome possible.
