Most nintendo games work much better if you just think of every single game as a completely isolated story played by a similar cast of characters.
To use an analogy, if you see an acting crew play "Hamlet" one day and then next week the same actors put on a production of "Romeo and Juliet", you aren't going to be thinking "wait a minute, I thought Prince Hamlet died, why is he now being called Romeo and alive again? Is this a prequel??" You should just accept it as a completely new story with maybe some of the same actors. playing similar roles.

I don't think young Pauline has anything to do with the Super Mario games, nor do I think she's even going to come back in any other game. She is Donkey Kong's Cappy: a character built around a mechanic who we'll never see again because they never revisit that mechanic.
