He honestly did. I think 3 is a better game but 2 was much better with its story and even use of theme. Raiden throwing away the player's dogtags to take back control of his life, Snake basically being Kojima telling the world that MGS is someone else's responsibility now.

Fukushima wrote the codec calls and most of the dialogue for the characters
Kojima just "directed" the cutscenes and laid out the story
