People are unable to grasp the twist endings in Fallout 1 and 2 because of recontextualization through the later games.
The Master isn't an evil genius mastermind behind an insidious cult. Well, he is that, but he's also just a little weirdo who lost his mind generations ago, and he puts schizo thoughts in mutants' heads. The lack of an organizing principle or an elaborate conspiracy is meant as a twist.
The same issue comes up with the Enclave. Even the Enclave being capitalized is part of the twist: it's literally just an enclave of the remaining American Government. That's a massive reveal that, combined with the vaults being sociological experiments, completely flip the whole series on its head right at the end of Fallout 2. Fallout isn't even a cohesive thing until that moment; it's just a pastiche of references until then.
