Final Fantasy 2 got it right with weapon skills.
...unfortunately the weapon skill system is super fucking shallow and there's no real reason to level up more than 1 skill per character.

There are tons of RPGs and survival games with leveling by doing retard-kun, some of them even have model and animation changes unless you think San Andreas and Kenshi are obscure games.

Any actual roguelike with attributes will do this. Usually referred to as "excercising".
Nethack, for example, makes you gain strenght if you push boulders. They also include "abuse" mechanics that degrade your attribute scores if you take certain actions.

That is literally what op is talking about though. "Get stronger" aka number goes up is what TES is all about. Number goes up and hit chance increases. Number goes up and damage gets higher. Number goes up you can jump higher. Ect.
I don't think they are talking about autistic exercise systems where you can train your left bicep independently of your right pectorial and make your character goonerjak with one massive arm. They closest we get to that is Hybrid Heaven where you can exclusively use right hooks the entire game and get so strong with that one arm and one punch ypu can one shot anything with it.

Not when a skill was too low to even begin to level with. People give oblivion shit, but Oblivion making low leveled skills work worse was far better than them not working at all like in Morrowind. Want to a level marksman from level 5 without a trainer? Good luck. Better off watching paint dry. In fact half the time you look up how to level a skill, the answer is just "pay for a trainer." That's not good game design in the slightest.

There is no right way to do "natural" leveling, as far as I can tell. Point allocation makes for a superior gaming experience.

The big brain maneuver is to kidnap some enemies and make a training arena, lock your trainee and training dummy in and have them kick the shit out of each other until one falls. It even trains the training dummy, so it scales with you!

I hate to admit this but yes you're correct. I had more fun with Oblivion Remastered than OG Oblivion purely because you could just allocate 12 points to whatever combination of attributes you wanted once you leveled up. Is there a mod for OG Oblivion that does this exact thing?

Mount and blade does this with weapons and it makes starting the game as a gladiator pretty valid, because you can level up raw weapon skills in arenas and dump your level ups into valuable skills on the field, like leadership
