She had reason to doubt her own memories but the main reason which I dont think is shown very well in the game is that tifa is actually very attached to cloud. She'd rather ignore the elephant in the room than risk making cloud leave by confronting him.

This is the part of the story that is about the heart, that gets rid of stats for the a theme. Cloud was always a hero, a real one. He may have forgotten all about it, but he was always there for Tiffa, each time she needed him, he never broke his oath to her.
I bet Seph also thinked these things, how can it be, how can he be so strong and so on.
THIS is why the stories of the time were better. The cast in the OG FF7 are very grounded until the end. A lot of the fantasy and more exagerated aspects of their power was through battle cutscenes, and they felt like a separate game of their own. We all knew that Bahamut Zero wasnt really doing a nuke at the planet, it was at most, a spiritual ilussion.
TL; DR: In the OG, Seph was more grounded. He was a super human with some magic. Just putting a giant snake on a spike was shown to be something hard to believe, strenght out of this world. The power levels were not that high, so Cloud backstabbing an throwing a confused Seph to the lifestream is a possible miracle of heroism.

Cloud was so embarrassed that he never actually made it as a SOLDIER, he kept his helmet on during 99% of the time he was out in public.
Tifa had lingering memory problems from falling as a kid, she confirms this herself in Rebirth, then she has Cloud recounting shit with 1 to 1 accuracy but placing himself in the place of Zack, which further makes her doubt her own memories.
Cloud also removes his helmet when Sephiroth slices Tifa and goes to confront her, so she probably DOES have some flashback of his face inside the reactor, pushing her brainfuck up to 100%
