This is a really bad idea, because what happened is it ran so long that the writers got bored and self conscious about doing 'genre' material or a formula, or whatever. So they started to wink. To put do fourth wall breaks and outright self-parody. That's fine but the problem is there's a kind of faggot retard nerd who infect say, /tv/ and reddit, who think that when someone writer winks, it's essential to prove that you see the wink and that you're like 'in on it', not someone who is being winked about, yeah? These people are vocal so any list of best episodes is dominated by the set of episodes which aren't really X-Files episodes, they're comedy pieces about the show, implicit commentaries on the show, on the phenomenon of there being a show, etc.
