The Pain was too fucked up from his hornets stinging him all the time to lead a normal life. The Fear was always frightening the people around him causing him to become a pariah. The End was just old as fuck and about to die anyway so he didn't care. And the Fury was in a perpetual state of pure rage causing him to not be able to reintegrate into society after the War. Basically, they were too fucked up from war to lead civilian lives, or in The End's case, he didn't give a fuck since he was going to die regardless of the outcome of Operation Snake Eater.

The game's entire theme is how allegiances don't matter and soldiers are pawns to be used and discarded when they're no longer convenient.

The Cobra Unit is an antiquated squad of old men with no country that wants them and nowhere to die other than on the battlefield. They're mostly happy to follow their leader into one last battle where they can finally be put to rest.

On a more meta level, they know they're testing The Boss's new apprentice, and future games (PO, PW, 4, V) show how The Boss put her hope in Big Boss to change the status quo, something he mostly succeeded in.

Outer Heaven and Zanzibarland failed to leave any lasting impression on the world, not least because Zero's AI's fucked everything with the War Economy, and they were also in direct contradiction of the world she wanted.

I don't believe that the Boss ever intended for things to end up that way. A soldier who's known nothing but war his whole life has no place dictating how the world should be. There is more to the world than the battlefield, but Big Boss was someone who was literally incapable of functioning outside of it. This is why he tried to turn the world into an endless battlefield.

If Big Boss, Ocelot, Liquid or Solidus had their way, there would be no civilians. Everyone on the planet would be a soldier, slaughtering each other for their own goals. Snake is the only one who saw the senselessness in such a world. The Patriots might have been bad, but the world those four envisioned was complete hell on earth.

Pretty much, The End was probably the only sane person on the team and he just wanted to have a final fight, real question is what The Pain did of value to deserve a spot on the roster
