A lot of it's by accident. Usually the best games come together through a mish mash of ideas and passionately trying to string things together. Keep in mind SOTN was in development for like 3 years, rather long for its day, and Iga didn't become director until late in the project. It's why every other game after that tried to intently replicate SOTN and build off of it comes up short, even good followups like the Sorrow games.

SOTN was not conceived as a metroidvania, but as an action JRPG game, where the character could move freely through the castle. In fact, the inspiration for this game was not Super Metroid but Zelda II: The Adventure of Link. Still, I consider that the game is very unbalanced; if Konami makes a remake raising the difficulty of the game, improving the bosses, and adding new areas to the castle, it could create a better game than HK and Silksong.

let me see:

1- CoTM has certian floating enemys you have to freeze and use them as platforms to reach higher areas, it was cool when metroid 1 on nes did it, but it became redundant and a waste of time in every game that has done it afterwards.

2- while exploring the map of CoTM you only find upgrades to your max health and your max ammo, and key items like the double jump, and nothing else.

copying metroid's flaws was bad idea.

I'm old enough to remember the game coming out as a teenager, and I distinctly remember reading a publication give a low score with reasoning being that it had dated visuals. The only good Metroid game was Super Metroid. As much as I loved that game, it can't touch SotN. SotN is a game you can just pick up and play and no matter where the flow takes you, you're always making progress and getting stronger. I think that's what made SotN such a perfect game.

SOTN's atmosphere and presentation elevates it immensely. Same with Super Metroid too desu.

I think Metroidvanias are mechanically uninteresting for the most part, so I think why Super Metroid and SOTN succeeded is that they immersed you in a world so well. I have only recently played these games for the first time too, so there is no nostalgia.

I have played Hollow Knight and Bloodstained, and I just can't be bothered to make it more than a couple hours in. They are just too boring.
