The whole MGS3 incident is presumably all planned by the CIA chief at the time (Hot Coldman in PW). Her defection? CIA. The two nuclear rockets? CIA. The Boss is a very influential literal Super Soldier with her own intelligence network to rival the CIA at the time. She was supposed to create FOX alongside Zero as the de facto special operations unit within the CIA. They want her dead and the legacy at the same time.
