In Asylum it's explicitly pointed out that Batman has gadgets for all the super high tech equipment in Arkham because it's literally all WayneTech stuff he himself donated to keep those people in.

The point of prison is to be punitive and rehabilitative. If you prisoner neither takes in the punitive aspect nor the rehabilitation aspect then they are clearly not fit for society and should at the very least be exiled with the warning that if they come back they'll be shot.

The prisons won't look utterly incompetent by imprisoning the villains at the end of one chapter, and then the villains escaping at the start of the next chapter.

You basically can do whatever you want because you have enough room to justify every decision. Events happen rarely enough that problems won't pile up of overusing limited resources. Yes Superman will look like a mass murderer killing a villain in each 20 page story, but killing the super big bad at the end of the arc where plenty of justification can be offered won't look him bad at all, but deep instead. I know what you're saying but I actually didn't mind nu Polka Dot Man at all. He's always sucked shit and their reinvention of him in that movie was kind of interesting. Honestly, Gunn has done way worse with actually worthwile characters like Peacemaker and Vigilante.
