I believe you may be confused anon. The timeline starts with classic and then goes to X some time later. Humanity were still alive and well during the X timeline, but the Eurasia Colony drop in X5 severely damaged their numbers. They did bounce back by X7, but at some point the Elf Wars drove humanity and Reploids to near extinction. The events of the Zero games further crashed humanities population until they had a pseudo resurgence in ZX, with humanity and Reploids becoming nearly one and the same due to Ciel's research. True, bonafide humans were nearly extinct by this point, eventually leading to an event that would lead into the Legends timeline.

I don't disagree. I personally thought it was rather cute that Roll named Volnutt after her favorite video game character, Rock/Mega man in universe. Since ZX never got its conclusion to bridge the event, I tend to think of Legends as being its own thing as well. Hell, Zero and Battle Network were the only Mega Man series to get a proper "ending".
