The end of the Imperial quest line is "We won, now the Nords obey us: the soldiers who are press-ganged into working with the Thalmor against our will and do everything they tell us to do. Now, there is a lot in the writing that subtly points to the Stormcloaks being kind of... the correct option from a moral and Storytelling perspective. The thing is these things are so subtle and clever that I assume Bethesda writers didn't notice them, and if they did, actively railed against their inclusion in the game. Things like Imperials claiming the Empire keeps the Thalmor out of Skyrim, then Thalmor random events doubling in spawn rates if the Empire wins.

This part isn't exactly accurate, the Thalmor consider Ulfric an asset because his civil war plays nicely into the Thalmor's goal of weakening their opposition, but they're not in contact with him (though they will go out of their way to assist Ulfric where they can, which is why the executions at Helgen happen - Thalmor agents showed up and were trying some nonsense to get Tullius to hand over Ulfric to them).
