It wasn't exactly a downgrade or trade-off given that the implants turned him into a fucking juggernaut and Jensen doesn't have an auto-immune responses to them. Plus, his job at Sarif Industries was the most ideal thing he couldve had. Honestly his obsession with Reed is what kept him from pursuing any other possible options, which is also directly mentioned in the game.

IIRC there's nothing too major there except for sniper rifles on the rooftop guards if you didn't get a sniper rifle already. There's some sidequests in Hell's Kitchen, but apart from some skill points, the rewards aren't anything to write home about. There's a lot of spare gear in Paul's hotel room though
