In the majority of scenarios this change amounts to slightly different text and less limited character creation options. From a game design perspective it's a small positive because it means very slightly less work (all assets need to work for either one body or two very similar bodies) and the player simply having more options overall (in games with full on character creation it just means you can mix and match everything instead of stuff being restricted to one gender).

Z-A is not a remake. Also the series still has traditionally designed male and female protags, the games just allow you to customize outfits since X and Y.
At a stretch you could argue the body types became intentionally similar as of Scarlet and Violet, though, but in that and in ZA, there are visibly different sex characteristics (also you get an opposite gender rival so the game directly acknowledges the gender you choose anyway).
And before someone says SV doesn't have model differences for male and female, they do, Juliana has very small budding breasts. They're just hard to notice because the protags in those games are very young. Trust me I'm an expert on Juliana (I have jacked off to her many many many times).
