The main problem is it repeats the same plot beat like 5 times.
Zombies show up, heroes get overwhelmed, one of them gets infected, the person who was closest to them cries.
They needed to skip a few of these or combine them together into one scene.

I think the biggest disservice that's been done to Rouge as a character is the fact that she's now one of "Sonic's friends" when she's really not. She's a reliable ally against a clear threat to everybody (i.e. Metal Overlord or Iblis) but "casually" she should be someone who's just as comfortable hanging out with Eggman as Sonic, while not being fully trusted by or trusting anyone. Stealing the goddamn Master Emerald out of sheer vanity is on her bucket list, or at least it WAS. She's with Eggman's crew (along with Shadow) in the Metarex war arc in Sonic X (I know Sonic X isn't canon, but it's indicative of what Sega thought of the cast at the time) since she has an easier time rolling with the baddies.
As it currently stands, Rouge's badness is purely superficial, and they don't even utilize her in a particularly flattering way as a "pure good guy" either. Take Rouge in Forces: if she's anti-Eggman and pro-Resistance through and through, why isn't she the leader of the Resistance? She's got military experience. I know the skillset of a spy and a general don't overlap that much, but she'd have been more credible than Amy Rose, a kid whose qualifications are "(former) Sonic fangirl" and "Tarot Card enjoyer."

I think SA2 made it really clear she has a distaste for the nastier stuff and only hung around with Eggman to undercut him and get a sick payout in the process. Stuff like her showing up for a birthday party or that kind of thing is fine, imo, but the issue is that she should behave more like in Battle or Heroes for most situations. She's self-motivated but changes course if it can help someone she likes, and will roll in other objectives sometimes.

The bigger issue is nearly every character became a cheerleader, and it hurts her just as much as it hurts Knuckles. Her entire personality was hijacked by her need to be Shadow's pep talker because she has a vagina. It's fucked up.
