Canonically the setting(s) are going thru a dark ages. Everyone magically forgot the mechanisms that create that diversity in the first place. This is a setting with articifers and scholars and stuff, but no one knows who there are morphological differences like that anymore. While they have been spread around, being black in a city far away would make you stand out as it is irl and could even cause conflicts.
Port cities like neverwinter, baldurs and waterdeep are very cosmopolitan and thus have a wide range of races living in them, still they are mayority human and most of thise humans are chondatan, tethyrian or illuskan with a small % of netherese, and thus they would be white with different white race hair and eye colors.
No real reason for these cities to have a high number of mongoloids or negroids though some of them could have a % percentage of calishites (arabs) because of the trade between cities.
Also no real reason for those cities to have so many non humans, for example, neverwinter is described as being majority human , followed by half elves and then with a strong dwarf minority being the second most numerous minority and then tieflings and dragonborn being slightly more numerous than the minority of a minority. Everything else would be a minority of a minority.

The worldbuilding in this game makes no fucking sense but it is surprisingly difficult to argue against because there is no clear starting point of where things went wrong. It's like you're chasing a rabbit and the deeper you follow him into his rabbit hole the more you realize that the world the game is set in was always garbage, is designed to be garbage and will only ever be garbage. The setting of Baldur's Gate 3 is only enjoyable if you go completely brain off and only take every single location and every encounter at face value with no deeper thought involved.
