Killing him means you didn't understand the story at all. Jin doesn't care about honor, he cares about keeping his family and country safe regardless of what people think of him. If Shimura wants to sudoku himself for the shogun to redeem himself that's on him, but Jin outright would not harm his loved ones let alone care about Shimura's platitudes of "Honor". He stopped caring about that the instant he cut that general's head off in front of his men and gained the instakill buff. Prior to that he was still wishy-washy but was willing to assassinate or poison people, but once he chopped that head off and rallied the villagers he stopped caring.

Did the devs actually give a canon ending to this? Last I saw they were all "we don't have a canon ending but in our heart of hearts we feel like Jin would spare him" noncommittal shit. Even the GoT easter egg in Yotei doesn't really give a definitive answer to this, just that Jin fucks off from Tsushima to Hokkaido.

Actually no, the interpretation of bushido and honor in the game is laughable. They were taking liberties to create a conflict and presenting that 'honor' to a rules of engagement reserved specifically for mutually agreeing parties like other honorable samurai.

It isn't even like you are doing anything slightly morally reprehensible as a murderous drifter, there is no actual internal conflict, killing the Yotei Six just makes the area a better place, even if the Samurai are just an extension of the shogun's power they still aren't nearly as destructive and violent as those serving Saito.

名誉 is not honor. There is no word for "honor" in Japanese/Chinese/Korean/Vietnamese. 名誉 means "renown", "notoriety", that sort of thing.
In the context of Western society, it is the "Your honor,..." used when talking to the judge, or "honor student". Not this mythical Western concept of being a very very good Christian dude and not doing things that Christianity and Western culture finds bad, going as far as to kill themselves if they slight it. Which, should be obvious when spelled out like this, is absurd to expect of a nonChristian, Sinitic society.

This is my biggest issue with that game. The main character is some blacksmith's daughter, she wasn't raised to be a super honorable warrior with a strict code. She doesn't have to force herself to unlearn everything her father taught her about combat to survive.
Jin's story is compelling for that reason and many more. He gets to see the other perspective multiple times with Yuna when survival is all that matter, and if it wasn't for her he would be an honorable dead man instead of becoming the ghost.
The new game is just bullshit.

The definition of honour is relatively new to us too. It used to be that honour was about adhering to a code, like chivalry. Knights were initially just armed servants expected to excel at horsemanship and warfare. Later they were expected to act in ways appropriate for court that made their lords look good, leading to a romantic kind of chivalry. It's only in the modern day that we associate honour as synonymous with general morality.
I'm reminded though of a page from the Hagakure where a peasant accidentally disrespects a samurai, gets given his shortsword and runs when he's told to duel and die honourably for it. The samurai tracks him down (the peasant still had the sword) and kills his whole family for it, which the commentator calls regrettable because he wasn't given a second chance to duel. I don't think that kind of honour would fly with modern people.

Jin also has a personal issue with hiding since he feels guilt over his father's death. There's layers to him becoming the Ghost. GoT wasn't amazingly written but by today's standards it's great.
