Apparently it was because the Covenant had difficulty finding human planets, which is kind of silly because all of them were in a 100 light year radius. Just check all the orange/yellow dwarfs.

How many worlds did humans occupy? How far apart? And how many did the Covenant have the coordinates for?
The majority of the time it was less of a war and more rat hunters looking for burrows.

a big part of it was the covenent not wanting to glass planets since they had covenenant artifacts

they didn't glass earth for instance for that very reason

funny the covenenant never put 2 and 2 together and realized that humans were ancient forerunner (before 343 retconned this with their fanfic games)

The Covenant was medieval Europe in space. Corruption, rebellions, heretics constant infighting. There's a reason it fell apart as soon as the leaders died. Also aliens lusted for humans.

they were mostly focused on the great journey
excluding the prophets and a few council members, no one even knew why they were fighting the humans in the first place. it likely wasn't seen as a pressing issue by most.
plus the covenant didn't even really know how half of their tech worked, so hunting for human worlds took a lot longer than it could have.
