The original isn't split in two, it is copied.
The copy makes it to the ark 100% of the time, the original makes it to the ark 0% of the time.
Basically, a new being is created with all his memories, and that being gets to live on the ark.

Actually would be kind of interesting if they rewrote the last third of the game focusing on Simon 2 trying to sabotage Simon 3 and stop them from doing the ARK thing just because they left him behind.
Would fit the themes of the game as well.
