Some of the absurd recommendations so far are childish and pathetic.
What you need to do is actively patch out any speedrun strats, that discourages new players from starting to speedrun.
You could add in a difficulty slider similar to the resident evil remakes with no limits, meaning if the game detects someone has gotten somewhere well beyond the the average time then the difficult gets ridiculous and all but forces deaths, that makes it tedious for people trying to speedrun and actually helps people who are struggling and taking too long.
You add a lot of RNG points, puzzles with a lot of solutions, lockers with a massive list of codes they can't memorize, puzzles with many ways of solving it, items that are required for fast strats be location based RNG so they have to restart if the items they need aren't there. (think the grenade launcher in RE3)
A long unskippable cutscene at the start to compliment the restarting.
You just have to make it tedious to replay again and again, while not encroaching into regular players experiences, a regular player isn't going to mind an unskippable cutscene at the start since they'd only see it every now and then, have autosaves that help regular players, but are far enough away from significant areas that a speedrunner would restart because of timeloss.
