Which one should I start with?
I'm thinking either ZX Collection (because it looks cool) or Battle Network Collection (because it looks pretty and really fun).

Just pick whatever tickles your fancy. Just some notes:
>mega man 1 can feel a bit rough for a first timer, so even though it's not very long, feel free to pick one of the later ones. Mega Man 4 gives a story recap in its intro, so it's a quick and easy to way to get familiar with the classic series
>with the X collections just play release order up to X4 or X5 or so. Play X6 if you want more X4 and X5, and X7 only if you're morbidly curious. X8 is fine but not a must play.
>Zero 1 is a bit unpolished because they tried so many things for the first outing, Zero 2 and Zero 3 refine things noticeably
>The first ZX game's in-game map blows, so if you want to avoid being lost looking for the next area you're supposed to go to, just look up a proper map online. ZX Advent streamlines the map so this is no longer an issue.
>Play Battle Network 1 as you like, but it's the first in a series, and the sequels improve things a shit ton. So, if BN1 starts boring or annoying you just look up the end-game story spoilers, and hop over to BN2.

All you need to know is that there were two scientists who built robots and had them duke out. The rest you can surmise by just playing the games. For further context, you could watch the Day of Sigma OVA after playing X1 (the OVA was included with the PSP remake of X1).

It follows the Zero series, but it's after a time skip with basically a new set of characters (biometals' appearances aside). You might not have all the context, but it's really nothing to worry about.
At the end of the day, these games are very gameplay-first, so while there's some neat bits of story here and there, it's not something to worry over too much.

For 2D gameplay:
Start with MM 7 or 8 because they're the easiest. Don't start with 1 because it's fucking trash. Try them before X. Play the X games in order. Play the zero games in order.

Battle Network is it's own thing. Skip 1 and 4 because they're trash. Play 2, 3, 5, 6

Legends is it's own thing. Play them in order.

Final boss doesn't really matter. The difficulty of the beginning of the game is more Important when it comes to new players

I definitely wouldn't recommend playing the Zero/ZX games before getting a few of the X games under your belt. They're more directly-linked to one another. But other than that it doesn't really matter where you start.

Battle Network is completely disconnected so starting there is fine, but starting with Zero/ZX is a horrible idea.
Pick either Classic or X instead if you want platformers.
Pick Battle Network if you want a card game action RPG hybrid.

Just emulate all this shit. Better performance, lower file sizes, more visual options, etc. These collections are for idiots that dont know any better.
