Story of Seasons: A Wonderful Life is all about farming and watching your kid grow up. You need to marry somebody your first year (the game ends if you go forever alone in that time) and the rest of the game is watching your kid grow up, then having then interact with people in town, then helping them get work and find a job they like. But that's pretty closely related to Rune Factory.
Oreshika involves taking characters thru dungeons, marrying them off to gods, and then taking those children thru dungeons. I'm not sure if any would be considered "your children" since they're multigenerational. Conception involves dating multiple girls and then taking your magical babies with them into dungeons. I've heard that game sucks a bit.
Princess Maker 2 is all about raising your (god-given, so no wife) daughter up from 10 years old to 18. The ending you get depends on how you raised her and what you raised her in, along with what events happened during the game. I'm not sure what the plot of the other Princess Maker games are like.
