I think that you could make a pretty good Evangellion game based on Xcom style gameplay, just ad in some social dynamic stuff between the teenage pilots, as well as psychological trauma they can suffer that affects their combat performance and also social behavior etc and you basically got a game where you take the role of Gendo and have to try to keep the angels from wrecking tokio 3 while also trying to keep the teenage pilots you have operating your colossal biomecha from either killing or fucking each other.

I think a Deadly Premonition or Shenmue style game would work, where most of the gameplay is moving around the facility solving RE puzzles and talking with the girls doing side requests for 'em, then every now and then you get on the robot and have boss fights against the angels.
