Final Fantasy III. The biggest influence is the music. But there's also some call backs to Never-Ending story in some events in the game. Most FF games take heavy inspiration from western film. And everyone knows about Star Wars and Game of Thrones and stuff. But Final Fantasy III was a love letter to Never-Ending Story.

The actual Final Fantasy III. The one where the big baddie is literally "a cloud of darkness trying to turn the world into nothing." And you can work backwards from there to see the influences from Never-Ending Story.

The function of a movie is to be seen.

A game fundamentally can not achieve that scene, or any scene, from the Neverending Story or really any movie. Imagine if there was the ability to freely climb or fly on Falcor in the game; you could approach that area from the wrong location or direction, and end up damaging the visual impact by changing the viewing angle, or simply missing the scripted sequence entirely by flying over/beyond it.

The function of a game is to be played.
The best you can get to that sort of experience through gameplay is by immersive simulators like Thief 1: The Dark Project / Thief 2: The Metal Age. Where the experience is depending on the gameplay, and putting yourself in the position the actor of the movie would be in, were they actually there. Not some disembodied third-person camera experiencing the world through curated and directed visuals.

There's a child king and a sage who is also a dragon. But those aren't really direct connections. It's more the overall tone and feel of the game.

The most obvious one is the airship theme. Which variations have been used over many other FF games. But started in FFIII.

There's some other songs around the game that have that same kind of symphonic/synth style. Which Uematsu is famous for in many games. But again, a lot of those things started in FFIII. Whereas in FF1 and 2 the music takes on more of a Baroque style, influenced by his mentor Sugiyama and Dragon Quest. FFIII is when he started really finding his own voice (and taking inspiration from a lot of western artists).

All of it, the starry black sky, the strip of blue horizon forming the magical backdrop, the exaggerated glow from the sphinxes themselves, the fakeness produced by the 80s effects, the knight, Doldinger's score. The fact that it's set 10000 miles from everything else, in an irreal dimension that's experiencing oblivion.
It's the moment Bastian starts influencing the narrative from the beyond, linking his will to the fate of Fantasia, saving Atreyu from certain death. The whole thing feels like a fever dream, a reenactment of some secret esoteric ritual, tickling the primordial, mythopoetic corner of human consciousness. Surreal, disturbing, grand. It's just glorious man

This game did a great job of balancing the stakes and when you were a chump vs a golden god. Like when you kept fighting the no-eyes lady and she kept getting weaker as you were stronger, and the last fight with her she's just a weak demoness in a corner of a room.

It's really unfortunate what the movie did to the source material.
By the time it's over, there's absolutely no fucking way to adapt the rest of the book.
Yes, what they DID adapt, was awesome aesthetically. No one argues that.
But there's no way to summarize just how much they shat the bed, with what they didn't adapt at all.

This was my favorite movie, and I'm saying this.

It was only after the book that I was able to forgive what Neverending Story II did. They were handed a complete scrap-pile of lore. There was no way to properly sequel it. They did the absolute best they could, in order to resemble the other half.

However.

Yup. A lot of the flying themes seem to be influenced by flight from Never-Ending Story. The one I hear the most is people compare FF9s to Atraeu's Flight. But I think FF3 and 5 sound closer.
