Yes calling it the "true route" is different from calling it the "truth route". But. It has a unique final boss battle that clearly mimics all the tropes of JRPG final boss battles, it plays a different song during the credits from all the other non-prologue endings, it's the only one that says "The End" after the credits roll, it's the only one that returns you to the title screen instead of the chapter select screen, and you get an achievement for clearing that ending in particular.
It's clear that the game considers it to be the true ending.

The fact that it's called 2nd scenario implies that is the 2nd scenario's "ending", as all other routes have a name pertaining their theme, also, if you examine the choice patterns, there is an obvious intention to lead the player to make the most "moral" decisions along the way (sparing, saving characters as much as possible) and this is the outcome it leads to, while all the more crueler options reward the player with even crueler endings. I actually have some route ideas but I'm only good at writing ones hots. Kodaka revealing the numbers on their armbands mean nothing always pissed me off. My idea was that Takumi is 0 because he was the prototype made with Shion's DNA. Futurans have all these religious rituals so maybe one of them would be a special burial for commanders that almost completely preserves their body, an anthesis to how they become mummified when absorbed. Thematically, this is probably the most important part of why 2nd Scenario ends the way it does. A recurring idea throughout the game is the morality of fighting for your survival - the SDU keep fighting for humanity after learning the truth because they're scared of being killed, Dahl'xia mocks them precisely for fighting just to live, BoC has Takumi acknowledge the G'ie are only acting to prolong their species, V'exhness' route dives into her willingness to do anything for her people's victory, Eva's willing to be brainwashed just to live for her daughter, and even S.F. in a sense is just about how far Hiruko and Takumi are willing to go to escape the timeloop - but there at the end of 2nd Scenario? Everyone chooses to risk death, purely to do what they think is right. They were born as weapons, but in finding something they're willing to die for, the cast finally becomes 'human.' Nozomi is left out of the final battle precisely because she was already doing this.

I don't have a lot because I'm one of those autists who want characters to stay as in-character as possible. But I guess one for Tsubasa is in KG, she did that yuri moment because she wanted to be to Darumi what Takumi was to her: a protector. That was basically the ultimate way to show "I'll be with you unconditionally," which is something Tsubasa lacked from anyone outside her family as she was always abandoned by her friends after she puked. She acts super clingy with Takky because this is the first time a boy saw her at her worst and stood by her
For Gaku, I think despite the fact that he's this brutally honest guy, he plays up some of his bad traits on purpose. We see his desire for having a fun stereotypical adolescence that's shown in movies and shows, and I think for him, part of that fun is playing the role of comedic relief. He is insanely self aware (see BoB and route 0 persuasion) to the point you have to ask why he's acting the way he does despite being so emotionally intelligent -- it's because he's not the protagonist of his own teenage dream. He thinks he doesn't deserve it, shown when he spoke to Takumi about his self worth issues. I thought Retsnom and Killing Game were pretty great standalone stories that have their own thing going on not having much to do with the story being told in the other routes. Of course KG did have lock elements in it for it to happen but it didn’t effect the telling of the overall story.
