What showcases Shadow and Sage being machine-like is the cold efficiency that comes from pursuing their goals in the most efficient way. What showcases Shadow and Sage's humanity is how much they care, very strongly, about the goal they are fighting for in the first place.
It is a direct contrast to Sonic, for example, doing what he thinks is "right" exclusively. Sonic lives by his feelings in the moment, so he's never gonna do the kinds of things that Shadow would. But to Shadow, that's just an obstacle.
