Level limits put in place, which objectively require interaction with gacha mechanics. bosses can't be restarted on easier difficulties. Then ofcourse there is shit like them actively removing some story beats. Half the conversation on the train after you beat Kiuchi where Lufel first tells you about there being 7 treasures is just... gone... for some reason. Instead Motoha just knows somehow that there's 7.
But my main point is that SEGA has shown no part of the game is above being changed over time. The plans are also relatively separate from gacha and also got tampered with. You genuinely have no clue if, in palace 3, they've levelled every enemy or the boss by 5-10 levels or changed weaknesses etc because they've already done that elsewhere.

By the time you get his backstory you're just like, yep, that makes sense. With Motoha I just sat there dumbfounded during the backstory exposition as I repeatedly questioned why she spent her entire life up to this point wracked with guilt over hitting a ball Kiuchi threw at her.
