Yes you use batteries to farm discs. Don't use them on anything else. Discs are the most valuable things you get with energy. What I would suggest is to save around 10 to 20 of them for big updates where a new disc set is released so you can farm it. Otherwise I would spend the rest on whatever discs you need.
Work on individual agents primarily, but of course only on teams you are using. Most important agents to work on first are DPS, Anomaly and Rupture agents where their stats are the most important. Then supports where you frequently need to meet stat requirements to get the best buffs. Then finally on stunners where stats aren't always that important.
