You can do episodic stories with that premise. You just need a good writer.
Sally, in the abstract, is no different from other princesses Sonic has helped canonically like Blaze and Elise. She just has to be written well, likable, and not overwhelm the narrative.
If Sonic is like the wind, and a fairy who helps other characters grow and change, why can't he have a similar role to Sally that he does Merlina or Elise? Why can't Sonic being like the wind inspire the princess of Acorn to fight against Eggman and be more confident in herself? There is nothing stopping you from telling a JP-style segasonic story with Sally Acorn. The issue only comes in maintaining the scope, which can most easily be done by making her the heir to the throne of an island that Eggman's invading because he wants to awaken some mythical deity or access a source of mystical might like the power gems.
It's not hard to write JP Style Sonic with Sally. The fact people cannot imagine JP style Sonic with Sally just goes to show they have limited imaginations or their biases blind them to how to incorporate Sally into westenr Sonic lore.

IDW's quality and predicament has less to do with the talent that's working with it and more to do with the circumstances surrounding it.
Basically none of the people on the comic have any incentive or reason to actually produce a quality product. In fact they have genuine interests in actively making it as bad as it can be.
All of the artists that work on it get most of their money from commission work rather than the comic or any contract work. Thus the artists on IDW are financially incentivized to NOT try hard on the artwork because it's better for them to half-ass it and then advertise their much better work for any potential commissioners. Its the whole "if you like this then wait until you see what I can do for (you)" sales tactic.
The writers for the comic have both professionally and personally moved on with their lives. Flynn has started writing for games and not just Sonic. He has no reason to dedicate time or effort for the comic because he already has nearly 2 decades of experience under his belt to negotiate with employers.
Stanley is now officially working under the IP as a lore advisor/expert and has her hand in multi-media campaigns for the IP. Not only does she not have an incentive to even care about the comic but she explicitly knows how little it matters in the grand scheme of the franchise so why in the world would she care too?

In fact, as I said earlier, this comic book specifically has a direct incentive to not be written well because if the comic was written competently now it would only further showcase how horrible Stanley's and Flynn's writing actually is which would damage their reputation.

As far as IDW goes. The comic is literally, the actual definition of the word, designed and financially incentivized to not be good which is why you should never expect it to be good.
