"Please Save My Earth" is a romantic shoujo manga/anime. Shadow and Maria's story was directly based on it by their creator, the writer of SA2, Shiro Maekawa.
Please Save My Earth features a couple, named Shion and Mokuren.
Mokuren was a beautiful blonde girl. She was talented, knowledgeable, self-controlled, calm, gentle, and sincere, with a warm feminine personality. She'd been obsessed with Earth since her childhood and longed to live among the humans she observed from the moon base her group lived in. She had the unique ability to talk with plants.
Shion was a dark-skinned boy with black hair. He was a genius, a troublemaker with a sensitive heart, and he had a strong yet twisted sense of justice. Shion had serious emotional problems and never truly trusted anybody. The password to the moon base computer was Shion's name. Shion was the last of his and Mokuren's group to die due to having artificially induced immunity against various infectious diseases. After Mokuren's death, Shion went insane. It took many years, but he eventually killed himself.
Mokuren's reincarnation is Alice. Shion's reincarnation is Rin. Alice and Rin get together, have children, and sequels to PSME focus on those children. Maria has been voiced by Yuri Shiratoni since SA2, and Yuri Shiratoni also voices Alice in Please Save My Earth. Maekawa got the same VA on purpose.
So, the couple died, got reincarnated, found each other, and became a couple again.
This was the basis for Shadow and Maria. All these similarities between Shion and Mokuren / Shadow and Maria are on purpose, and Maria has the same voice actor as Mokuren's reincarnation Alice on purpose.

This is the factual info presented in the games. No amount of outside, non-game material changes that. There is basis for people seeing Shadow and Maria as purely platonic or siblings. Understanding the real Shadow does not mean forcing everyone to see it as a romance, the only thing integral to Shadow's character is how much he cared for Maria and the impact she has on him doesn't disappear just because it's not portrayed as romance. Because that's what we get in the games.
