It really depends how they're implemented. Someone like Key was a playable character before he got a synergy, so he gets referred to by his codename. Yumi has been added as a synergy but she's not playable yet, so people use her real name, but we'll see if that changes.

Your missing the point. The issue is when both names are used interchangeably. If someone is new to the game, you can't expect them to know either of them, so it gets confusing when trying to read up on teams compositions meta and etc.

Minmaxxing, not so much. It's like how the City Life system in this game works, except the game adheres to an actual static and finite calendar.
The DLC (extremely worth doing for a complete experience) requires a few of these, just a few, to be at certain thresholds at certain points... bit annoyingly spoiler to say whom.

The worst thing I ever encountered was a few times there were points where the one I followed had me reset if I didn't get a 20%ish bonus chance on a Proficiency gain or something. But everything else was literally just "Do this during City Life [time]" and some "Make sure you have a Persona of [some # of Tarot] on hand" which just required making sure you had enough money, which usually wasn't that extreme to farm during normal Palace and Mementos chores. Especially with Ryuji giving you the thing the Lufel-mobile does in Mementos one-shotting enemies you outlevel.
