Not anymore. Because Poppy was revealed to be Experiment-1007, and since she still had memories of Ludwig he can't be the Prototype.
Right now the theory is that he was another orphan Ludwig adopted named Ollie.

I still see people argue against Poppy being 1007 so I wondered if they were too attached to the Elliot Ludwig Prototype theory to let it go. They insist that Poppy predates the Prototype and keep thinking 1007 will be some brand new thing for either Playpark or Chapter 5. But I think Poppy being 1007 is just the simpler answer.
And I was thinking about the Prototype being Ollie in the literal sense and that was actually my reason for asking, I wondered if anyone else had the same thought. Especially with the remains of the boy in Elliot's estate, that could have been what was left of Ollie's human body.

It's a popular twist in the mascot horror community despite there being no known examples of it. When Bendy was releasing people wanted Joey Drew to really be the Ink Demon, and the Fnaf theory community is constantly running in circles trying to say different characters are reincarnations or replicas of older characters. It's a product of headcanons and the limited amount of information these games give to the players.

That's the strongest piece of evidence, but there's also the fact he outright says himself who he is.

I don't know how it can be any clearer, when that is literally him revealing his identity.
Something else, the Prototype is so smart that is surprises the scientists. He's good with electronics and tinkering, and knows exactly how the Grabpacks work despite being too big to use them. That's why I said he was adopted by Ludwig, since it would make sense he learned everything from him.
