My theory is that the manga/64 design was supposed to be the final one, and because they rushed the US release of KDL3 for the dying SNES they were stuck with a design that's rather placeholdery. That's why KDL3 game materials aren't consistent (the simple spritework has rayman-arms, the more detailed artwork has like two or three art styles). They started work on K64 before the US release of KDL3, and the concept art is noticeably more consistent, along the lines of the manga specs. They seemed to know what they wanted her to look like from the beginning this time.
If KDL3's US release was delayed (or canceled), I think there's a decent chance her look would have been touched up before the JP release.

Random Shower thought, but I hope Kirby air riders influences Kumazaki to include more old characters in the next lore-based game outside of the common 3 to 4. Temptation beat me and I checked in on this place again, I'll admit I had the idea out of excitement, didn't think the DLC would leak THIS soon. That varies a lot from ship to ship, some can barely be airborne at all and land very quickly, other can fly for very long but don't necessarily benefit much from doing it.
In that clip Susie is riding the paper machine (how ever it's called) which is described as being good at flying, so it's hard to tell how much the Susie especial is influencing that or if they have any synergy.
