You're confusing character consistency with plot convenience, the emeralds acting as a dimensional bridge was a one off for rush not a consistent series rule, which is why it's never used to solve other cross-dimensional crises and desiring help isn't unique to their dynamic it's a baseline for most of Sonic's friendships.
The core issue remains for this specific pairing to function, both characters must be artificially restrained from their core traits. Sonic's freedom is narrative collateral, and blaze's sovereignty is reduced to a temporary condition. calling this relationship "makes them stronger", but that "strength" only comes from the writers first making Blaze weaker. She has to be trapped and lonely for the story to work, and there's no strength what so ever for Sonic to gain.
Sonic isn't free, and Blaze isn't independent, just so they can need each other. That's not a real bond, it's the plot forcing them together by changing who they are. in every other story, they're fine on their own.

The egg bosses were one of the few good ideas from Reboot Archie. Eggman having mechanically enhanced underlings coerced to be loyal to him is entirely in character for Japanese Eggman (who routinely tries to use eldritch gods and keeps Metal Sonic under a tight leash) and it fits better with the SegaSonic series aesthetically than SatAM's roboticization.

I have no idea why this wasn't carried over into IDW/the games. Infinite is basically the same archetype of 'enhanced Eggman underling' and it works very well in universe.

No because there are new gadgets and gadget sets being released. Stats don't matter as much as people thought they did right now and are only relevant for time trials. Playing actual matches boils down making yourself invincible for at least 40% of the race, praying you have good defensive items or bagging.
