Maybe it keeps it's arms hidden in its feathers, kind of like how Kakuna's arms are hidden most of the time or how Latios/Latias sometimes do when they fly.

Like in this pic for example. Latias has its arms tucked in, but if Togekiss does that, you wouldn't see it because of how fluffy its feathers would be.

1. It could be like Butterfree and Venonat and many other designs with very similar traits; they share the same creator but are otherwise unrelated.
2. They were one of the first Gen3 designs to be finalized, to the point that they could appear in the Gen2 anime- much like how Togepi was introduced during Gen1. Maybe they considered making them related, until they decided that Misty having a baby Legendary was too much.

It feels like Togepi is the "main" Baby Pokémon out of all the Baby Pokémon. As if the one representing the whole category of Baby Pokémon. Togepi sure did have a big role in the anime with Misty's Togepi.
