I make it so it can differ from pokemon to pokemon, even of the same species based on the individual's preference/genetic history/understanding of their own power. For Rock Tomb a pokemon could simply take rocks nearby and hurl them, teleport rocks from elsewhere (maybe their is a psychic pokemon somewhere in their lineage, pokemon have a large capacity to interbreed), create rocks out of type/infinity energy, rapidly create them out of the nearby material/their body... The list goes on.

On that not, I prefer having the rocks remain after being used. If mineral pokemon are going to be eating rocks all the time than it only makes sense that they restore those rocks via using moves. This means pokemon battles are infact how pokemon shit.

How many rocks is your pokemon allowed to teleport from nature to use in attacks before Zygarde decides you're hurting the environment and comes out of the earth to rape you?

Simply build it off of some random route and have it function like the one in HGSS, where they're participants can customize their own mini ecosystem to attract different Pokémon from around the world. That way, it allow the region to retain its own unique ecosystem while allow all the world's Pokémon to be used in the league challange.

Okay, thats what I assumed but I don't really watch or read a lot of isekai. I find a lot of the scenarios fascinating, but the stories themselves tend to be lackluster.

I actually really like concepts with different factions forming and how they interact, and that includes stuff like kingdoms forming and growing. Love shit like Romance of the Three Kingdoms and the Warring States era. Was actually one of the reasons why I was considering a warring states style war between gym towns (Evil Arceus, if anyone remembers me rambling a few topics ago). I love seeing what individuals bring to the growth of a community to shape it, and how those communities interact. War is just the most direct form of interaction.

The other thing why it works in random isekai but not in Pokemon is that the MC doesn't know where or when or how they got isekai'ed so they have to figure out everything from zero and since it usually is medieval fantasy isekai there's limits to the knowledge they can acquire even if they're an autistic knowledge hoarder so them not knowing this or that in the future is perfectly understandable.
In Pokemon none of this applies. You actively have to try to not metagame things. And let's be honest, any hurr it's the real world now not turn-based games so their knowledge doesn't "translate" excuse feels like a cope to "nerf" the MC except not really so it's utterly pointless to do.

Actually I thought it would be fun to write a story about a trainer who follows Ash's adventures, but not as part of them, so when he gets to Mewtwo's lair he's more interested in stealing cloning technology. Maybe I'll call it "The Rise of a Team" if I ever decide to write it. The story of an isekai'r deciding to make an organization because the League is too restrictive or slow or some other nonsense like they want it to be more like Battle Frontier or something everywhere because they love fighting.

People can buy it because there's a believable path of progression.
Leaders 1 to 8 > (League Conference if Anime-based) > E4 > Champion.
It's why Journeys and Horizons fall so utterly flat. You don't have to be a powerscaler to find the progression of the characters there narratively unsatisfying and straight-up bullshit. Even when you take Journeys alone on its own without considering anything before it, it still feels lame and bullshit and unearned as hell.
We all know it's unrealistic as hell for a ten years old on their first year of their career to be able to go toe to toe with adults who've been at it for over a decade, but as long as there's enough of a narrative pay-off and there's a logical enough path that they followed, people will buy it. Otherwise the only other alternative is for the MC to be a eternal loser, and that's no fun either.
