How do they work?
Example case. Metagross belongs to the Mineral Egg Group. But Metagross has no gender, so it can only breed with Ditto, it can't breed with other members of the Mineral Egg Group or even its own evolutionary line.
So, how was it discovered and listed as a member of the Mineral Egg Group with in-game resources? And why is it even relevant that it belongs there? Same goes for many other genderless Pokémon belonging to different Egg Groups, mainly Mineral and Amorphous. I started to question this when I found out Manaphy belongs to Water 1 and Fairy.

Fanfiction. As to why a metagross can't breed in cativity except in singular cases, it's to reflect the difficulty breeding certain animals in captivity, that are able to reproduce freely in the wild.

Pokémon are classified into Egg Groups by their biological traits. Is it a plant? Grass. Inorganic and solid? Mineral. Aquatic? Depends if it's amphibious (Water 1), piscine (Water 2), or invertebrate (Water 3).
Gender matters a lot in breeding since that determines what is passed down. Theoretically, gender unknown Pokémon should be able to breed with their own species, but since there's nothing to indicate which of the two would pass down stats reliant on gender, i.e. who's the "female" if you're breeding for Abilities, GF decided to make them breed only with Ditto. Gender Unknown in itself also encompasses quite a few concepts that would make typical breeding complicated.

I assume people tried breeding Pokémon like Metagross with Ditto. If no eggs were found, then the Pokémon would be classified as No Eggs. If eggs were found, then it gets at least one of the regular Egg Groups to indicate that breeding it is possible. Guidebooks in Gens 2 and 3 along with Stadium 2 classified gender unknown Pokémon as their own pseudo-egg group as a simple way to tell players that they can only breed with Ditto.

By that definition Eelektross should probably be Water 2, but it's Amorphous. However Eelektross is a gendered Pokémon able to lay eggs, so it's easy to figure out its Egg Group.

But this doesn't explain a single thing about the logical thinking process from Metagross can lay eggs with Ditto->It must belong to the Mineral Egg Group.
A similar, weirder example is Sinistcha. It's gender unknown, can't lay eggs unless wiith Ditto and belongs to the Mineral AND Amorphous Eggs Groups. Wh figured it out and how? Ot put in a simpler way:

Those genderless pokemon lines exist in the wild so they clearly can breed with other pokemon, not just Ditto.
As a gameplay mechanic egg groups exist for breeding but thats clearly not the case in universe. People in the pokemon don't know how eggs happen when you leave pokemon in the day care. It is safe to assume egg groups have nothing to do with breeding.
The simplest explanation would be that it is a taxonomic classification.
