My favorite is the Gen 3 Team Magma, they dress cool and their objective is to create more pokémon regions.
But I also liked Team Galactic and Team Plasma.

Picrel, because he is so comically evil.

Ghetsis, because he's smart and knows the gravity and implications of his ambitions, and genuinely would have succeeded if the player didn't have plot armor he was that close to victory. He frames himself as a benevolent god-emperor and Team Plasma as a noble and just organization, and both civilians and grunts actually believe it because he isn't the type of bad guy who's explicit about being a super mega evil ecoterrorist trying to enslave a god and kill everyone.
He's maniacal, he's insane, he's a narcissist, he's a psychopath and he can put up a very convincing front to hide it all completely. Ghetsis' actions throughout the courses of BW/B2W2 explicitly affect the region more than once, and he's such a persistent threat so set in his goals that it takes the player pushing him to his absolute mental limit to get him to bring about his own downfall. It's only truly over once he gets completely mindbroken into placidity and is no longer a threat, at which point he gets escorted off to an asylum to spend the rest of his life.
>TL;DR
Ghetsis is a good villain because you cannot "win" against him no matter what, the only way to actually defeat him is to get him to defeat himself. Also he tries to kill you

N, because his argument is interesting, though misguided (literally)
After that, Giovanni. Simplicity of just being a greedy, powerful mobster, and then cleanly rounds back into the completion of your gym challenge way back to the first gym you encountered. Can't go wrong with that

I like Cyrus & Lusamine the most. Cyrus sounds like a standard JRPG villian while fitting with the themes of the franchise while Lusamine is the most effective at being a villain on a personal level. Also like how implicitly manipulative both are and their coincidental similarity in not looking their age. Guzma is an honorable mention but I feel like we don’t get enough of him as a villian to rank him as high. Don’t care for the other team leaders besides Archie for being hot

Okay, maybe I should mention my favorite villains.
1) Giovanni. Because his motivation is quite mundane (I guess). Just make money on Pokemon and create a clone of Mew.
2) Cyrus. Actually, I don't really understand why I like him, perhaps because of the fact that he's not so "emotionless". Like, he has Crobat in his team, but for Golbat to evolve into Crobat, you need a high level of friendship. I think it's a cool detail.

Its likely he manipulated the crobat just like how he manipulated his subordinates cult leader style. The friendship value is how the pokémon feels towards you, not something mutual. Cyrus views his Pokémon as an extension of his own power so he'd naturally want to get his Golbat to evolve.

>Giovanni. Because his motivation is quite mundane.
I agree with this for pretty much the same reason. He doesn't have some cartoonish motive like "flood the world" or "dry the oceans" or "create a new universe," he's just a simple crime boss, and there's something appealing about that. Also, "Giovanni" is a fucking genius localized name.
Honorable mention goes to Ghetsis for the cool musical theming in his name, the detail told through game mechanics that his Hydreigon hates him (presumably because he mistreats/abuses it), and his permanent injuries (probably caused by that very same Hydreigon), although Masters did kind of sour that last point for me by showing that his right arm was still attached to his body. I always liked the idea that it just wasn't there, especially with his USUM model outright not having it modeled. The idea that his arm was torn clean off because he decided to piss off one of the most powerful Pokémon in Unova was just metal as fuck.
tl;dr I like Giovanni because he isn't cartoonishly evil, and I like Ghetsis because he is EXTREMELY cartoonishly evil, but done in a really cool way. But I wish they went all in with the detail of his "missing" arm.

I actually really like Lysandre. Team Flare as a whole I'm not a huge fan of, but I always thought Lysandre himself was very interesting.
