Pokemon, unlike humans, have the instinct to shrink to avoid damage when they are in danger. A comfy hollow capsule is instinctively a good place for them to hide and feel safe, that's what pokeballs are.
Reminder even a literal kid can craft a pokeball with rocks and a fruit, the only thing pokemon want is some small space to feel safe, no magi-tech needed.

Also that game's climax literally has that same pokemon refusing to leave its pokeball until a big emotional moment where its relationship with you gives it the strength to overcome a massive trauma. If shrinking was a pokeball think you could just make pokemon return to their normal size against their will since you are in control of the device that keeps them pocket sized, but canonically pokemon choose if they want to be in a pokeball or not, either by conscious decision (pokemon that join you directly like Latias/Latios in ORAS) or by instinct (pokemon that are wild until caught by a pokeball).
