Arceus, acting through Dialga and Palkia, retroactively replaced regular animals with Pokemon. Arceus isn't just the creator of Pokemon, but also an invading deity not originally known to this world. That's why there were only 150 Pokemon discovered despite records existing in other regions of Pokemon existing thousands of years ago, like AZ's Pokemon. These events were written into the world by Arceus.

Giratina, Arceus' shadow, knows the truth. That's why he's often the aggressor, after Regigigas was defeated.

The original games are a seperate timeline from the new ones. For example, Zinnia mentions that there's another Hoenn region where the Kalos war never happened and Mega Evolution doesn't exist, referencing R/S/E.
My headcanon is the GB games have Pokemon existing alongside animals and real world countries, while the newer games and remakes have the "thousands of pokemon have existed for thousands of years" stuff.

They were going to revisit the “normal animals used to exist in the Pokemon world” lore in SM, according to the leaks. There’s a document where they mention the box legends for those games having done so, and explicitly mention Indian Elephants among what was replaced lol.
