So aside from Dot's Tinkaton having a customized hammer (Which should've been a thing in the game), what are elements from the Manga or other non-mainline entries that could be implemented into the Likonime?

Largely the variation in side activities from the Mangas as well as the mix-up when it comes to the ownership of Pokemon from different trainers. I think I saw this mentioned a while back here but one anon made a detailed breakdown of one chapter from the first generation Manga where the teams of two characters got switched up and how the Pokemon adopted certain quirks from them while they were training for a few days until they have met up again.

The side activities mainly relays to the gigs the main characters were going on outside of the classical main objective from the games. Musical numbers from the BW manga having a character being fully into the business while not detracting from the main happenings, covering the aspects of sports. Adding a twist to a known feature, you name it.

The true villains are the Malamar from the XY series. They plan to use Strong Sphere and Rakulium to destroy the bond between humans and Pokémon, inciting Pokémon to rebel. Spinel is their mind-controlled puppet. This explains why people believe Spinel without evidence and fail to notice Strong Sphere's negative effects, as Malamar secretly use mind control. However, some, including Uruto, Ash, Jessie & James, are immune to Malamar's mind control.
