So we all know Time Killers is known as a vapid and cheap Mortal Kombat knockoff.
But after reading the characters bios in the game manual here

I realize now the game had potential and would have probably suceeded if this lore was implemented somehow.
What are other games that are improved by their manual?

Most manuals of retro games improve the game, they are required reading if you actually want a story. Falcom games in particular have basically no story in the actual game and 20+ pages of leadup to the events of the game.

the original zelda. includes an overworld map and a ton of hints

The Amazing Spider-Man 2 on Game Boy.

It's sort of infamous because of it being more open than the previous title, ditching the linear sidescrolling beat 'em up level structure for a lite Metroid one instead, however the very 1st area is the most cryptic and I got stuck like most people did... I decided to read the manual and guess what? A picture that shows exactly what you need to do to progress, which is to shoot webbing on Hobgoblin's glider and websling on it, bringing it down and making him fight you on the ground. It's a clever title.
