What's the best way to play Mega Man Battle Network series? I heard some later games had two different versions and DS ports.

1 is via the fan translation (really I think they just ported the GBA script) of Operate Shooting Star.

Not just for the crossover with Star Force but because they improved the original game as well with QoL changes from the later installments. The base version of 1 is too primitive compared to what came after.

Play the original GBA releases in order. It really makes you appreciate the improvements they made as the series progressed.

The only games with ports are Battle Network 5 (Double Team DS) and Battle Network 1 (Operation Shooting Star). Double Team has a few bonuses including both versions, a party system outside of story segments and the ability to switch Liberation Mission characters between versions after beating one version, but if you intend to only play one version per game, then I don't think you should go out of your way for it.
Aside from that, I think the collections are considered the best because they roll back some of the localization changes (particularly with level layouts: I think BN6's post-game area is fully restored, but don't quote me on that.). There might be hacks for the GBA versions though, I dunno.
As for versions, it's usually a matter of preference from what I can tell, as the differences are usually the navis you fight but the scenarios seem similar (at least, in BN5 they are). Battle Network 4 arguably has the most sizable differences as the navi scenarios are totally unique, but that's the worst one in the series and seeing everything by that criteria will require 6 playthroughs (or possibly 4 if you link with the opposite version immediately afterward).

1 has a barebones and stiff feel compared to the rest of the series, in the way that a lot of Capcom's debut entries do.
Street Fighter, Mega Man, Breath of Fire, etc.

However I feel the first game is still serviceable and is worth at least a shot, with just a few pointers in mind.

First is that the Internet is the game's super dungeon, that you get full access to explore fairly early on, but the game only needs you to do a fraction of it for the story.

Second is that the main story requirements aren't particularly high, but do encourage you to explore that super dungeon so you can build up strength.

Third is that save-scumming is key to saving time.
Mystery data on the internet can be re-rolled for better rewards, especially Zenny (money) farming, and the Chip Trader can be re-rolled to try for better battle chips.
Stuffing your folder full of hero swords, knight swords, Gaia3, BigWave, isn't a bad idea. Effective folder building isn't easy in BN1 due to the undercooked systems, but C-code is a good code to work with for a casual playthrough.

If you weather the game's somewhat clunky main story, the payoff is a surprisingly well executed and impactful finale that sets up the rest of the series.

Playing the DS version is also strongly recommended for the map system, new story content, and * code chips that improve folder building. They also deliberately left in the save scumming because they know players care about that for BN1 and 2.
