Wario Land 3 is great overall, but the structure loses its novelty soon and then you realize how limited the game really is, with most of the perceived length coming from constantly combing the same places looking for new things to do. Wario Land II has less variety but much more objective "content", and the branching story paths are nice idea. It's also pretty lame how in 3 you need to actually unlock abilities that you had from the beginning in II.
Also it's just a matter of opinion but the enemy designs in 3 are very simplistic and weird in a boring sort of way; they clearly invested most of their resources on Wario and his great animations.
On a comparative plus, the Golf minigame if fucking great and never feels like a chore, unlike the WLII minigames.
