That was resolved at the end of Deadfire. Though I haven't played avowed, I don't think it's really been explained what happens to the gods after the Wheel is broken. I think the gods tell you that they'll still exist and stuff afterwards but that they will likely starve if something isn't done (though it'll take a few generations). There isn't much of a suggestion of what'll happen to Eothas afterwards, though he implies that he'll go "elsewhere" or "away", the context of that conversation does not mean that he'll cease to exist. It's more likely that he'll retreat into some kind of hermitage in the spirit-space away from the other gods who probably fucking hate him now.
If you awaken Wael's body in Deadfire and have them fight Eothas, they fail to stop him, but I don't think it's shown that Wael's body is killed, so it's possible that they at least cling to some measure of longevity. It's reasonable to assume that some of the other gods also lay plans to construct secret bodies for themselves in the decades after the events of Deadfire.
But anyway, Eothas's little tantrum is concluded in Deadfire. If he's ever involved in Eora's events afterwards, it's probably as the despised asshole who ruined everything because of his fucking ego. As much of a cunt as Woedica is, she was partly right: he pulled the dough out of the oven before it was even half baked. Regardless of how you feel about the Engwithan experiment in the first place.
