Well the justification was that Atriox was a break from the Brute mold in the same way the 1st Halo Wars was a break from the Elite mold (as in while the Arbiter was a dishonorable, bloodthirsty arse that spilled blood which is utterly against what his race's principles, Atriox was the break due to the fact that he was smart enough to be a brutally competent commander who didn't allow himself to be limited by Covenant idiocies...especially when it comes to tech). He was simply too much to handle for the Covenant because Atriox knew what the hell he was doing + the power of the Prophets was waning so they had to quickly fix their rep. Hence why they went after humans instead of the Red Monkey because humans were (supposedly) easy picking.
But now they went into absurdist territory with Atriox because I don't care how good of a commander he is, him somehow outmaneuvering Cortana and brutally shattering her robot empire is unbelievable to me. Like most 343 era stuff.
