Many things about Japanese are contextual and not actually in the text so a machine translator (and even a person translating) will never get it accurate unless they guess correctly or have the context. That includes gender. There's no words that specify whether or not Niko is a woman in there and Koganei Niko's name is infamously bizarre with the kanji that Japanese people can't read it (it's like that on purpose and this is a common for fake names to be weird in media), so the translator doesn't even know what that name is and just skips over it.

The kanji isn't difficult, using them that way in a name is difficult, it's not a standard name. That's why when someone like Miko comes up with her reading of the name (those characters being the wako in Kiwako), it's not that she can't read the characters, it's that she has no idea what the intended reading for this purposely weird name is. Even for standard names, the exact same characters can read as multiple different names, there's plenty of history where authors take advantage of this for pennames, just changing the reading but keeping the characters.
